Imputation accuracy from low to medium-density SNP chips for US crossbred dairy cattle

چکیده

This study aimed at evaluating the quality of imputation accuracy (IA) by marker (IAm) and individual (IAi) in US crossbred dairy cattle. Holstein × Jersey crossbreds were used to evaluate from a low (7K) medium density (50K) SNP chip. Crossbred animals, as well their sires (53), dams (77), maternal grandsires (63), all genotyped with 78K Seven different scenarios reference populations tested which some family relationships other added random unrelated purebred individuals those relationship scenarios. The same on animals compare these outcomes attained animals. genotype was performed findhap (version 4) software. There no significant differences IA results depending whether sire imputed dam Jersey, or vice versa. increased significantly addition related population, 86.70 ± 0.06% when only included population 90.09 sires, dams, genomic information combined population. In including IAm IAi superior than crossbreds, ranging 90.75 0.06 94.02 0.06%, 90.88 0.11 94.04 0.10%, respectively. Additionally, scenario called SPB+DLD that is similar evaluations tested. this scenario, 5 evaluated breeds (Ayrshire, Brown Swiss, Guernsey, Holstein, Jersey) 50K chip 7K 80.87 80.85 0.08%, Adding randomly nonrelated reduced for both cows, except SPB+DLD, where adding values. Our findings demonstrate ranged 85 90%, emphasize significance designing defining improved IA.

Economic merit of crossbred and purebred US dairy cattle.

Heterosis and breed differences were estimated for milk yield traits, somatic cell score (SCS), and productive life (PL), a measure of longevity. Yield trait data were from 10,442 crossbreds and 140,421 purebreds born since 1990 in 572 herds. Productive life data were from 41,131 crossbred cows and 726,344 purebreds born from 1960 through 1991. The model for test-day yields and SCS included eff...

Estimation of genotype imputation accuracy using reference populations with varying degrees of relationship and marker density panel

Genotype imputation from low-density to high-density (SNP) chips is an important step before applying genomic selection, because denser chips can provide more reliable genomic predictions. In the current research, the accuracy of genotype imputation from low and moderate-density panels (5K and 50K) to high-density panels in the purebred and crossbred populations was assessed. The simulated popu...

Evaluation of developed low-density genotype panels for imputation to higher density in independent dairy and beef cattle populations.

The objective of this study was to develop, using alternative algorithms, low-density SNP genotyping panels (384 to 12,000 SNP), which can be accurately imputed to higher-density panels across independent cattle populations. Single nucleotide polymorphisms were selected based on genomic characteristics (i.e., linkage disequilibrium [LD], minor allele frequency [MAF], and genomic distance) in a ...

Comparison of different imputation methods from low- to high-density panels using Chinese Holstein cattle

Imputation of high-density genotypes from low- or medium-density platforms is a promising way to enhance the efficiency of whole-genome selection programs at low cost. In this study, we compared the efficiency of three widely used imputation algorithms (fastPHASE, BEAGLE and findhap) using Chinese Holstein cattle with Illumina BovineSNP50 genotypes. A total of 2108 cattle were randomly divided ...

Prediction of unobserved single nucleotide polymorphism genotypes of Jersey cattle using reference panels and population-based imputation algorithms.

The availability of dense single nucleotide polymorphism (SNP) genotypes for dairy cattle has created exciting research opportunities and revolutionized practical breeding programs. Broader application of this technology will lead to situations in which genotypes from different low-, medium-, or high-density platforms must be combined. In this case, missing SNP genotypes can be imputed using fa...
